Somehow a number of websites appear to be able to reset my Mozilla Firefox prefs to allow pop-ups… they don’t just pop-up a window, but they actually reset my “block pop-up windows” setting. Has anyone else seen this?

Not me. Have you checked to see if the “Allow sites to install software” option somehow got unticked? Maybe some malware slipped through?
Yes, I’ve seen this on both WinXP and Mac OS X Firefox 1.0, which is why our household has back-pedalled to Mozilla until Firefox gets their shit together again (pre-1.0 was better!)
So yeah, it’s a firefox problem, and it’s cross platform to boot, so it’s somewhere in the source code, ick.
